How do I run an aftermarket amp with factory head unit
CH-I have done this on other cars, or I would not suggest it. And since it is a removable panal, it can always be replaced if it gets screwed up. Soooo-what about cutting an access door in the panal. You could use a piano hinge with small pop rivits, then attach a piece of plastic on the opposite side as a stop, and use a strip of velcro on the stop and the door to hold it in place. You could even replace the plastic and make a plexiglass door to show off your amp, and light it up to be even fancier.

Jaydogg another option I have is running two smaller amps, similar to your setup, one 4 channel and one two (bridged) for the sub. I need to head to Best Buy with some measuring tape to see what works best.
