Mostly, they are concerned with the clutch. With the automatic being electronically controlled, they can program the controller to protect the transmission from the driver doing something bad. The longevity of the clutch is directly related to shifting techniques. If you slip it too much or ride the clutch, towing will burn it up quick. Then some drivers will go to GM and get mad because their HHR has a crappy transmission that failed. It's easier for GM to just say don't tow with the manual than to try and educate all the manual drivers on proper technique.
