actually just installed them without a template. Worked out pretty well, I did punch through my liner once, but that was because of a sharp new drill bit and had nothing to do with placement.
I basically went by the pictures at the beginning of this thread, took note of the measurements printed on the templates in the pics, and his final placement. I'm a designer by trade, so I was able to intuit some of the placement from a design perspective. Because of this, I really just measured off the ribs on the roof.
1. Take a straight edge and a wax pencil. Lay the straight edge on the roof against the front ends of the ribs. You'll notice they aren't exactly even and actually form a slight "V" when viewing from the hood.
2. Butt the straight edge against the ends of the two outermost ribs and mark a line against the end of those ribs that extend to where the rails will go. That line is where the front of the rails start. Just line up the front of that plastic boot with that line.
3. This part took a bit of guessing, but I managed to hit those hidden rear holes near perfect. Measure ONE INCH from the outer most rib. (from the bottom edge of the rib where it smooths back out to the flat part of the roof) The rails need to be more parallel with the ribs, NOT the doors. Butt those black plastic boots right to that line like in step 2.
4. Mark your holes and drill away.
Note: Remember to put your drill on a low speed. I had mine on high...that's how you get a hole in your liner.
