SS won't run
So. Last week the balancing shaft chain broke. I decided while I was in there to go ahead and replace everything including the timing chain and everything related to it. Got it all put back together and now it will only run if the MAF sensor is unplugged. Also feels like the turbo isn't working. Any suggestions?

"Also feels like the turbo isn't working". So based on this, I'm guessing that you drove it ? That would be the only way to tell if the turbo was making boost.
Obviously you have an install problem. Go back and recheck the timing marks first. If that's alright, just check everything else you had loose or off.
Any CEL's popping up ? That may point you to the problem.

I rechecked everything including the timing. I can drive it as long as i keep the MAF sensor unplugged. Only cel is from the sensor being unplugged. If i plug the sensor in, no light but it won't run. Only start for a few seconds.

Maybe the MAF sensor is broken? As in shorted.
I've never heard of the balance chain breaking? It only drives the shafts and the water pump, not much load.
Maybe whatever caused that failure is the culprit here?

Nothing was wrong inside other than the chain failure. Car ran great when I parked it, other than over heating.

I think your MAF might be the issue then ,sounds like it is shorted out , however that should trip a code.

250. You'll be lucky if you haven't done any damage with that high of a temp. The 2.0 LNF engines don't tolerate extreme overheating very well.
At the very least, you should change the Dexcool. Those temps aren't good to the coolant.

I'm still have problems with the balance chain breaking. Frozen bearings on one or both shafts, frozen bearings on water pump, bad tensioner?
What damage did the broken chain do? I have seen the result of a broken timing chain; almost everything under the cover got smacked real good. The boss where the oil spigot mounts was destroyed.
Even a minute or 2 at 250F is enough to cause big damage. If the balance shafts were not spinning the engine was probably vibrating wildly; wires may have chafed/broken etc.
The MAF wires and connectors may be shorting to something.
