I don't know about relearnig the throttle body with a scantool; I only know the Idle for 30 seconds method; it relearns automatically. Maybe you really mean learning the Crankshaft sensor?

New ECM needs new programming.
New TCM needs new programming.
The crankshaft sensor needs to be relearned every time either the sensor or the ECM is messed with.
I think the pinout on the TB was changed at some point, check the wire colors against the diagram.
Nobody knows what the TCM needs with all the rebuilding of transmission gears.

This is a stock car with a tune. I was using it as a idle relearn

Yes this is a 2009 hhr ss with a new crate lnf engine.

I am using the stock computer I have a separate zzp tuned ecm and tcm

What do you mean "stock computer", you said you replaced it. They come blank, a used one would be programmed for the donor, wrong VIN etc.

Ecm I have two ecm computers. I have the original stock one and one that houses a zzp tune, both are programmed for the car
