What could it be?
I have a '06 LT1 auto transmission with 42,620 miles with no mods. All stock. I love my car. I stay on top of maintenance like clockwork. Never had a problem with it until I moved from Florida to Massachusetts. 
It all started with the blower. Last week, I replaced the blower resistor and sealed the leaky patch on the passenger side (no problem there). The same day, I left my lights on an drained the battery. I jump started it (the right way). I actually read my manual cover to cover. Ever since then the engine rumbles and shimmies violently. Then the CEL came on (sometimes steady and other times blinking) reading P0302 (Cylinder 2 misfire). After some research on similar issues, I have cleaned the injectors, the air filter, the MAF and even went as far as replacing the spark plugs (none were fouled or wet and the boots are in pristine condition). I've even gone as far as disconnecting the battery for 40 minutes hoping for a computer reset. None of these provided even temporary fixes. No fuses are blown and the battery is completely fine. Approximately every 5 times I crank it, it runs smooth and CEL turns off. So Frustrated!

Rough and erratic idling. Engine stutters. Lack of power (sluggish). Cylinder 2 misfiring. Violent shakes

Agreed...
By your post, sounds like you know about most mechanicals of a vehicle. But in this instance, your problem sounds like it is beyond anything that could be accurately diagnosed or suggested here.
You need a certified dealer tech.......that knows what he/she is doing.

Yeah, I rebuilt my first car (a 1988 blazer) and I've rebuilt the engine to a 1996 F*rd Explorer (<-can't say the 'F' word
)
I've also had to do some minor repairs on various cars for my family.
Sounds like taking it in is inevitable. Luckily I live near the subway so I can still get around.
As soon as everything gets fixed, I'll post what the problem was and the solution.

So I took it in this weekend. Their computer read P0300 (random misfire). They clearly knew something was wrong after seeing the way it was running. Funny part is, not one of them could figure out what was wrong. They spent two hours doing diagnostics and still couldn't figure it out, but they narrowed it down to a few things. So I gave them the go ahead to do it all. They replaced the spark plugs again, coil, cleaned out my injectors, air filter and they went ahead and reprogrammed the computer since I fell under the recall and I live in an emission testing state. A few hundred bucks later, my car is purring like a kitten.
