I am thinking the park/neutral switch may be the problem except the doors lock and the DRL comes on when you put it in gear.
Since it was doing it when you got it I would guess that a previous owner did something to the wires. Maybe spliced into the white wire thinking is was a switched circuit like in the 1960's.
I will try to check these out on the weekend

Is this the behavior you are noticing? From the 2008 Owner Manual. Similar in 2007 OM, except for page numbers.

So with key in ignition, door open, it chimes. When you remove the key, does the chiming change(faster)?

no it locks fine with the remote, the security light on the dash flashes, the horn chirps and the lights flash when the button is pushed twice. The chime sounds when the key is removed and the drivers door is open

Ok, so the fast chimes are for the headlights, so it isn't that.

The other doors ajar chime is only when key is "on", so it's not that.

It comes back to the car thinks the key is still in the ignition. You've replaced the switch, maybe it's the lock cylinder?

Please read page 203 of the 2007 Owner Manual. Third or fourth time.

Or, we could go on for another 3 pages saying "RTFM".

You mean RTOM! This page 203 of the 2007 Owners Manual

LIGHT FLASH
If your vehicle has Remote Keyless Entry (RKE), this feature, which allows the vehicle’s exterior hazard/turn signal lighting to flash every time the lock or unlock button on the RKE transmitter
is pressed, can be enabled or disabled. When LIGHT FLASH appears on the display, press and hold the reset button for at least one second to scroll through the available settings:
OFF: The exterior hazard/turn signal lighting will not flash when the lock or unlock button on
the RKE transmitter is pressed.
ON (default): The exterior hazard/turn signal lighting will flash when the lock or unlock button on the RKE transmitter is pressed.
See Remote Keyless Entry (RKE) System Operation on page 98 for more information.
Choose one of the available settings and press the information button to select it and move on to the next feature.
DELAY LOCK
This feature, which delays the actual locking of the vehicle, can be enabled or disabled. When
DELAY LOCK appears on the display, press and hold the reset button for at least one second
to scroll through the available settings:
ON (default): The doors will not lock until
five seconds after the last door is closed. You can temporarily override delayed locking by pressing the power lock switch or the lock button on
the Remote Keyless Entry (RKE) transmitter a second time.
OFF: The doors will lock immediately when pressing the power lock switch or the lock button on the RKE transmitter.
See Power Door Locks on page 104, Delayed Locking on page 104, and Remote Keyless Entry (RKE) System Operation on page 98 for more information.
Choose one of the available settings and press the information button to select it and move on to the next feature.

The page 104 reference

Delayed Locking
This feature will delay the actual locking of the doors and liftgate when the power door lock switch or remote keyless entry transmitter is used to
lock the vehicle.
If any door is open when locking the vehicle, three chimes will sound signaling that the delayed locking feature is active. Five seconds after the last door is closed, all of the doors and liftgate will lock. The turn signal lamps will flash to indicate that the doors have been locked. To cancel
the delay and lock the doors immediately, press the lock button a second time.
If the key is in the ignition this feature will not lock the doors.
If your vehicle has a Driver Information
Center (DIC), you can disable this function. See DIC Vehicle Personalization on pa
