To more fully answer the spark timing question: the single cartridge 2006 uses a "wasted spark" system, like Harley-Davidson. It sparks relative to both TDCs. 1-3, 2-4 spark at the same time, it doesn't matter power stroke or exhaust stroke.
Assuming the chain is on right, the spark timing is always right, because the ECM uses input from the crankshaft sensor to trigger the spark. The ECM decides how much to advance/retard.
On VVT engines it is a bit more complicated because the valve timing can change.

Update to my issue
Ok, so I tore the side and valve cover back off this weekend, and reset everything the right way. Had to buy another cam chain tensioner because those things are flat out junk and most times once you set it, it can't be locked back down cause the small ***** inside that locks it breaks.but anyway, got everything back together and drive around a while letting the car get to operating temp a couple different times. Everything is good to go I guess. The only code I'm getting now is the evap system control valve, or evap purge valve. What might this hurt if not fixed? Thank you everyone for the input you had. I appreciate the help.

So which tensioner did you get?the new style has the thicker head with the hump, in the left in this picture

EVAP purge valve: underhood. EVAP vent valve: next to fuel tank (needs new wiring harness for pre-2009).
They are usually the same price at Autozone/Advance/O'Reilly (any place that sells Dorman) as rockauto and no shipping.
