2006 HHR No Start

I just bought a 2006 HHR LT, 2.4 The motor threw a rod. I replaced the motor (not sure what year, I believe 2008 with federal emissions). The car will not crank unless I clear the codes, and will only crank once. The CEL is on and will not go off even when iI clear all the codes. there are two codes that stay on after I clear them (P0107 & P0651), and after I crank it over I get P0335 and P2101. I put the old CKP in and get the same thing. any suggestions would be appreciated.

The earlier 2.4 had a different coil pack, did you use that from the 2006 engine?
the CPS needs to be relearned.

Did you replace it with a 2.4. ?
A 2.2 would not work.

One of the 5V ref circuits is shorting or not connected. Might be a few pins in the ECM connectors bent or pushed out.

I used the coils that came with the used engine, I will put the old ones back in.
