I do have to replace the seal on the passenger side too as that is missing. While I'm there is guess I'll just silicone the harness and any gaps i see before I seal up the plugs and pinched joints etc. On the inside.

Look at the seals on the conduit between the body and the door. Which seal on the passenger side do you mean. If it's a 2006 or early 2007 the butyl patch under the cowl on passenger side is a suspect. What about the A/C drain? (the A/C runs when the defrost is on). Beyond that the door gaskets and the windshield sealant are whats left.
